I used to use RomCenter religiously about 5 years ago but took a hiatus from it all to start a family and have a few kids :).

Here's what I have:
Rom Manager: RomCenter v3.7.1
DAT File: Nintendo - Nintendo Entertainment System (20130304-120149_CM)
Emulator: jNES v1.0.2.15

My problem is when I load the .dat file into RomCenter and load up the location of the ROM files, RomCenter sees them but not as usable files. I have them in their own folder in their original .zip files and everything should be working hunky-dory.
I remember doing this previously and never having a problem. My ROM source did change and it included a lot of hacks, unofficial, and knock-off ROMs.

I'm beginning to wonder if this is possibly the issue.

haha, hey man know the feeling. Romcent is a bit out of date now. For all cartridge roms you need to be using the good tools. Like goodnes or goodsnes ect...Its all command line but it the best way to go just take my word on that. if you like big sets then use goodmerge on top od that,
