Help please!

I have downloaded the "Visual Boy" Game Boy advance emulator and a Pokemon Emerald emulator to run on the Visual Boy emulator. Every time I would load my file, it says "The file is corrupted. The game will load from previous save." and then it would say the internal battery has run dry, and all that. Anyway, after I beat the Pokemon League, when I popped it back up to resume play, it said "The save file has been erased due to corruption or damage." I had used maybe three Gameshark codes in all, and why did it conk out right after I beat the Pokemon league?
