but I can not decide with button should do what, so what do you do in Projekt64?

Have you never seen a Nintendo64 controller? Just try to make it as similar as possible.
Do what you think would feel best while playing.
I myself would chose:
Analog stick: Analog stick
1: A
2: B
3: Z
4: (Nothing)
D-pad: D-pad (or if you can't select the analog sticks, use it as that)
L1: L
R1: R
Start: Start

so u brought a ps2 game pad for n64 games ? u should of just got n64 gamepad to pc usb and used n64 control origional
