Ive recently begun playing these things and i have become annoyed at the controls for them. I have 1964 and Project 64, both of which have confusing controls, in my opinion at least. What setups do some other people use?

You can configure the controls to whatever you like if the current setup is not good enough.

I found it very hard to run n64 games through the controls... silly me tried to configure em on the keyboard.. nasty!... then I tried through PS2 pad thru USB adapter... no good still. Best soloution I found was to grab a gamecube usb adapter and use a compatible gamecube controller through that... has all the same buttons you see and it works a treat.
