I am very new to Linux and was wondering what was the best way to set up emulators for a front end. Do you use wine and use all windows applications or just do it all through Linux. Sorry if this is a stupid question.

If you want a few, just use those emulators from the linux based core. Most all emulators have a linux build. If you want a few emulators and a all in one solution look in to retro arch.
most of emulators are opensource and have crosscompilation.
there is not linux or windows build's we can only call them linux or windows or mac builds.
example punes both on linux and windows.
code not change drastically but must have few changes for run on other OS its called port.
and i think cosmetic changes in lines of code,
