Having trouble using Xbox 360 controller with project 64

Hi, I just started using emulators again after a few years and I don't remember having this problem before now. When I open the emulator I go to the gamepad setup and setup my xbox 360 controller in project 64. I save the file just in case and click ok. Then when I open any game it reverts back to keyboard defaults. Next time I open project 64 I have to setup the controller again or load my save.

Thats very odd, what input plugin are you using?
