OK so I have a couple emus on a flash drive and I just set the paths for saves and whatnot as "..\emuname\saves\" it works fine for nestopia, snes9x and gens but when I try it with fusion it will not save anyone have any ideas?

Presume it has something to do with the drive allocation. Is the drive plugged in before you boot the computer?.
