I noticed that both of these emulators have the ancient version instead of the newer version.

On the 1964 page it has the 0.9.9 version from 2005. 1964's latest update was on June 7th of 2009 with version 1.1
Improvements (posted on official site):
Kirby's face doesn't stay smashed in with block-linking set to on in Kirby64 - The Crystal Shards.
Loading from a save state would sometimes cause the audio to disappear.
LLE RSP audio plugin (1964 audio 2.7). We created a code generator that reverses RSP microcodes to C. The generated C source is provided but we are not currently releasing portions of the code generator that creates the C files (namely Gerrit's DSP opcode source). Fear not, we provided enough for you to build the project.
Speed - although running with the RSP LLE audio plugin will slow things down.

Sixtyforce (Mac OS X)

Im actually quite surprised emu zone didn't catch this earlier, there have been many updates in program versions. emu zone has Sixtyforce's 0.8.0 version from Feb 9th 2004, but the most recent version is 0.9.5 beta 1 in April 3rd, 2010!

This verison has major improvements to nearly everything. An improved Cocoa interface, better graphic compatibility, better emulation compatibility and improved sound. Plus a new sound plugin is included for Intel Macs: Azimer Audio 0.55.1.
