What operating system are you using? Windows Vista and Windows 7 have a "previous versions" feature, where the system keeps track of file changes (up to a certain point.) Didn't know about this...
I know SNES9X has a multiplayer feature... you'd have to enable port forwarding and such... You'd have to find an NES emulator that supports something like that.
The Xbox 360 controller shows up in Windows as a standard game controller. All of the emulators I've used seem to support that.
For Nintendo 64 I use Project 64.
For SNES I use SNES9X.
