I use Project64 for my paper mario but I have problems with the graphics, my graphics flash in some scene's or show mario in a box, what should I do? Is there a better emulator for the game or do I need something else?

You can't do anything about the flickering because it's a known issue. Maybe it'll be solved in the next Project64 release (in 2008) or use a 3rd party video plugin.
About the box thing, if you have integrated graphics, you're fucked. You need a DirectX 8 cappable graphics card in order to correct some graphic bugs. A DirectX 8 or DirectX 9 card along with Jabo's Direct3D8 will do miracles.

well at least is it still playable . you should solve this problem by using other emulators. for eg Nemu 64 ultr 64. but the games that have the filckering problem are papemario 64 and donkey kong 64

I don't have flickering problems with Donkey Kong 64, but I have a little problem that makes it a bit unplayable. It's a geometry bug that goes out of the level and then restart the level everytime I go up a tree at the highest part of the level.
