I don't understand your question, but I think you're refering to a connection protocol. The most used widely is TCP/IP. Some uses IPX.
If you can be more specific, we can help you more.

I think you mean the IP address. A port is rarely seen in emulators (except for ZSNES and NNNesterJ), but there's no need to worry about since the ports have their default values and they don't need to be changed. Now you must input the IP everytime you want to play. An IP is like an ID number to identify a computer over the net. There's only one IP for each computer.
Let's say you want to play with a friend. Both of you must have the same emulator, the same version, the same ROM, the same... everything. One of you must be the server. Let's suppose you start the server. To make your friend connect to you, you must give him/her your IP address (you can find it by clicking the small computer icons on the taskbar).
And that's the way it works. The process may vary for most emulators.

Exactly. Personally I tried Mario Kart Super Circuit and Kirby Magical Mirror with my brother in the other room. As a net administrator I obviously know their IPs so there's no problem with that.
On Mario Kart Super Circuit the link worked -*Yeh cool!*, but when the race was on, we ended up controlling the same character.
On the Kirby game, there was a sucessful connection, but right after we start a new game, the connection is interrupted and an error message is displayed.
A good alternative for link games is to use NO$GBA (another VBA emulator). The negative point is that it must be played locally, on the same computer, because there's no networking support, but multiplayer.
