I just downloaded it and tried to run a game but in the top bar it just keeps saying different percentages and doesn't do anything. Should I just wait it out or is something wrong?

It still doesn't work. I don't think it is the version.

Is there something special I need to do with the games before I can open them?

It could be that the game needs a patch to run successfully. The game could be corrupt try downloading it again. Or could be similar to a problem i had where fire red wouldnt run so i deleted the .ini (contains configuation settings like screen size etc)that appears after you start VBA. Then i ran vba again and loaded the game and it ran perfectly.

You might need the GBA Bios (gba.bios , gbabios.bin...) as it's recommend to properlly run most games. Also try another graphic mode, like GDI, DirectDraw, D3D or OpenGL
