Nrage's Input plugin 2 1.83 is the best controller plugin to use. Using this plugin, go to Options > Configure Controller Plugin, set your controls, then hit the "Save Profile" button.

When you restart Project64 and your custom setup isn't in use go to Options > Configure Controller Plugin > Load Profile then select the controller configuration you created.
