I know there are a million threads on this subject, but I can't figure out why i'm getting 35-40 fps with my setup, or sometimes as low as 12-15 fps (Shadow of the colossus)
here's my specs:
AMD FX-8150 processor
NVIDIA GTX 560 ti gfx card
8gb ram
anyone know what i can do to speed things up?

It could be a thousand and one reasons, but your specs are looking hefty enough. Is there a compatibility list for the emulator you are using?

I'm using pcsx2. Do you mean compatibility the games I'm using, or my hardware?
From what I've found the only games I'm trying are compatible, as well as my hardware.
and just for a reference, I'm able to play gamecube games on the dolphin emulator at full speed with no problems.

Hmm...Could it be that you haven't cleaned your computer for a while?
you can download CCleaner and clean out your Registry and All of your temporary files.
you can download it -->[HERE]<-- (http://fs13.filehippo.com/1832/bcc83343dedc45ba9f6d12f257ffb93f/ccsetup321.exe)

Yeah i know. But as soon as you install your OS,your registry fills up like crazy.I reccomend you to download and clean your pc.No matter if you built it a few weeks ago.

SoTC was giving a hard time even to the vanilla PS2, dropping frames at time very significantly...
Try switching to internal resolution (1x) and play with hacks - turning them on and off. But I'd not expect it to go full speed even on a top PC.
