If it's working for anything else, then you need to go to the input screen to configure the controller. However, without knowing which one you're using, it's impossible to tell you how to find it.

When you say 360 remote, do you mean the 360 gamepad? If so, i have the same problem. Im using Dolphin, ZSNESW, and project64.
