The easiest ones are game specific toosl such as Lunar-something for Super Mario World. The rest with hex editors.

checking http://www.romhacking.net/ shows nothing so that would lead me to belive there are none. However depending on how the data is store Tile Layer Pro may work but I have no experince in N64 hacks so I'm not sure.

Google it to hell before asking on RomHacking.net or they'll cry.

The main reason it's hard to find such a thing for n64 is that the n64 games are much bigger then you think. Lots of compression goes on in the n64 so that is fits on a cartage. For NES its practically bit for bit data ( read it / change it / write). but with n64 first you need to learn the compression, decode it then after the change encode it. And on top of that most, not all of the sprites are 3d. I know there is a soul on this board that did an amazing job with sm64 textures. I for get who.. Maybe search for mario 64 textures or something. was it you butters (Lunar-something)? Ether way it was nice.

Yeah, that's me. There was someone else who got into Super Mario 64 and Super Smash Bros. texturing, but I forgot. My project is currently stopped, but not dead, until Project64 1.7 is publicly released, since it will read custom textures natively.
