FCE Ultra isn't the problem, but the SMB1 ROM. It looks like a hacked version of SMB1.
I have this recurring problem, with quite a few builds of FCE Ultra actually. Most of the time the problem occurs with hacks but there are some originals too that suffer from this issue. For whatever reason, In any form of SMB1, the game always starts up in world 0-1. I can't figure out how to fix it, because the game just loops that one level. Has anyone else had any problems with this? RockNES seems to work alright, but doesnt have the same options I like.

As Butters said, it is probably your ROM. Try to get one of these three:

As I stated, the roms work fine in RockNES... so I don't think they are the roms because the data is clearly there if they work in other emulators. There are a few versions of SMB1 that do work in FCE Ultra, but most do not. They start the game at 0-1 and then the game constantly loops. These same roms, work fine in RockNES.
