I played FF9 before on EPSXE and I never had that problem. What plugins are you using?

Nothing's wrong with ePSXe but plugins can be confused somewhat to n00b people. Xebra is the best one that do not need plugins and it did run this game perfectly fine. If you want to use Xebra... I will be happy to give you step by step how to use it under 2 minutes and next time you use it... It will be ready for under1 minutes flat and there you go!

I have the same problem. There is nothing wrong with my plugins, but it still freezes up.

That's minor bug for ePSXe 1.6.0 once you enter that scene. You can try using the old version of ePSXe like 1.5.2 to skip the problem. Get it from here.
